In the year 1986, the whaling ship Moryana attempted to strike George and Gracie with a harpoon, but the shot was deflected by the time traveling HMS Bounty. (TOS movie, novelization & comic adaptation: The Voyage Home, TOS novel: Lost to Eternity)
In the 2260s decade, the crews of plankton harvesters were armed with harpoon guns on Nordstral. (TOS novel: Ice Trap)
In 2266, when a shrunken Montgomery Scott was picked up by Leonard McCoy with a needle, he compared himself to a whale or sardine being harpooned. (TOS comic: "Dwarf Planet")
Also in 2266, Bwujan guards armed with harpoons captured a landing party from the Enterprise. (TOS comic: "The World Beneath the Waves")
In 2293, moments after Kirk was transported from the USS Enterprise-B into the Nexus, he found himself commanding a whaling ship similar to the 19th century events in Herman Melville's Moby Dick. Kirk fired his ship's harpoon into the rudder of Captain Ahab's Pequod, destroying it to save the white whale's life. (TOS - Star Trek: Explorer short story: "All That Most Maddens and Torments")

The USS Enterprise used a harpoon to tow an ice asteroid to an alien planet to provide it with much needed water. (TOS comic: "Project Iceberg")
In the 24th century, space salvagers used harpoons to hook onto derelict spacecraft. Data saw this firsthand in 2378. (TNG - A Time to... novel: A Time to Be Born)
