Iconian War is a story-arc episode, a chain of cross-faction missions in Star Trek Online. The player participates in the Iconian War, where the Khitomer Alliance and its Iconian Resistance partners defend the Milky Way Galaxy against an invasion by the Iconian Empire, led by the Iconians and executed by the Heralds.
The Iconian War is preceded by the episode "Delta Quadrant" and followed by "Yesterday's War".

- "Uneasy Allies"
- Lieutenant Commander Kyla VanZyl is on leave from USS Voyager and engages Sela's armored freighter in a fight, using only the Type-8 shuttlecraft Tereshkova. An arriving Alliance ship brings VanZyl aboard and strikes a deal with Sela to investigate the Tal Shiar's facilities in the Nopada system to learn about the connection between the late Colonel Hakeev and his Iconian masters. A Bluegill is expelled from VanZyl, and she is returned to the ship for medical care. An Iconian gateway takes them to a Dyson sphere in the Andromeda Galaxy, where the away team tracks down Taris. Sela kills Taris, and the Iconians declare war on the Milky Way Galaxy. The Dyson sphere jumps to/around the Iconia star system.
- "Blood of Ancients"
- The Iconian War is on. The Alliance has a conference at Earth Spacedock, with Captains Kagran and Tom Paris taking the lead. The Iconian War is on. Attacks commence on Starbase 234, which is destroyed. Captain Paris, aboard the USS Mercury, leads the fleet to the battle at New Romulus. Heralds ransack the Isha Forest and the Hwael Ruins on the surface. The battle shifts to Lae'nas III, where an Iconian confronts the Preserver Guardian, kills them, and devastates the Preserver Archive before Lae'nas III itself becomes the target of orbital bombardment.
- "Delta Flight"
- Paris and the Mercury lead Delta Flight, an international task force. Paris' daughter Miral Paris takes command of the USS Bern. Their mission is to destroy a Solanae space station in the Calbriden system to prevent the Solanae from bringing additional troops into the space-time continuum.
- "House Pegh"
- House Pegh is a secret organization within the Klingon Empire, loyal to Emperor of the Klingon Empire Kahless II. Ramir leads a strike team to the Dyson sphere at Iconia. Kahless injures T'Ket but is killed.
- "Time in a Bottle"
- Captain Nog of the USS Chimera follows a lead provided by Voyager on the Krenim, which were nearly wiped out by the Vaadwaur. The Chimera travels to the Kyana system and finds a secret Krenim colony. Shifted out of phase, Nog overheas a conference of the Iconian Whole, a council of the last twelve surviving Iconians. The Krenim leader provides the Alliance with the schematics of the Krenim temporal weapon ship.
- "Broken Circle"
- While construction of the Krenim Annorax-class timeship dreadnought are underway, the Alliance gathers its largest fleet athe Krenim Research Lab. Kagran leads the fleet in a concerted attack on Iconia but the Heralds overwhelm the Allies. The death of a single Iconian is the only victory.
- "Butterfly"
- With a military victory now impossible, the KIS Annorax is launched and performs a retroactive temporal incursion in order to prevent the Iconian War or weaken the Herald forces. The resulting alternate timeline sees Romulus restored to existence - but turned into a Unimatrix of a larger Borg Collective. The mission a failure, the Annorax succeeds in somewhat undoing the damage. As a side effect, the Tuterians, who defended themselves against the Borg using Solanae technology in the original timeline, have been either wiped out or forced to fleet into a transdimensional realm.
- "Midnight"
- During the Battle of Sol, Sela arrives with a Dominion fleet. Alongside the Khitomer Alliance and Delta Alliance powers present, for the first time in galactic history, nations from all four quadrants of the galaxy fight a common enemy. The KIS Annorax arrives and opens a portal to Iconia, 200.000 years into the past. Kagran leads a task force, intend on ensuring the twelve survivors who later form the Iconian Whole won't live through the Fall of Iconia. Arriving early, Kagran learns to empathise with the pre-Fall Iconians and their Herald "pets". Sela remains intend on wiping them out for the good of the galaxy. During the Fall, the task force sides with the Iconians. Sela steals the Devil's Heart, a compact database meant to allow the reconstruction of Iconian civilization. In revenge for the betrayal of the Romulan woman, T'Ket promises to destroy Romulus. The task force returns to the year 2410 and return the Heart to the Iconian Whole, who cease the war efforts. Except for T'Ket, who takes their forces into deep space. Sela is shattered by the realization that the loss of her homeworld in 2387 was ultimately her fault. Can she be redeemed?
