By the 2250s, the Malachowski was attached to Starfleet Academy. Captain Anton Schaefer served as the ship's commanding officer early in 2256. Weeks after the Battle at the Binary Stars between Starfleet and a Klingon fleet that heralded the Federation-Klingon War of 2256-2257, the Malachowski was one of the ships of its class that served as Starfleet Academy training cruise ship for the class of 2256. Schaefer was killed on a cadet cruise by J'Ula of House Mo'Kai. The cadets received a field promotion and were deployed with the Malachowski in the war. (STO - Age of Discovery mission: "Routine Maneuvers")

When reinforcements from the House of D'Ghor arrived, J'Ula used the mycelial weapon of her ship, the IKS Lukara against the space station and its defenders. Following the Battle of Excalbia on stardate 84999.22[2] in January 2411, which saw the prominent involvement of hero ships from the Federation's past and present, the Malachowski was among the long-range science vessels that received a refit to legendary starship qualifications.
